I think I know what's happening. YouTube is doing their own progress tracking and conflicting with this script. Right now this script does not and cannot with progress bars on video preview thumbnails, but I don't see why this cannot be easily added. I'll try to fix this in the next update.
Please do try the new (v2.3.1) update and tell me how that works for you. I have added some code to make those preview progress bars match what the script has saved, which should hopefully fix your issue.
Do note that the current implementation technically a work-in-progress so that the behaviour may change or the feature may be removed entirely.

The script works, but sometimes it doesn’t mark videos as watched - the screenshot shows a few videos, and they all appear to have the same saved playback position.
